    What causes the molecules to move?

    Electrochemical forces. Positive and positive push away, etc. Certain parts of a protein are negative; other parts are positive. This attracts or repels other molecules.

    What energy source drives these?
    In general, the energy comes from unstable ATP molecules . Unstable = higher energy; just like how TNT is unstable (explosive) because it has high energy.

    It doesnt, it isnt moving in any particular direction unless it is being attracted by electromagnetic forces (parts of protein molecules carry a charge).

    "Who or what instructs the molecules on how to move?"

    Nothing and no-one. The motion of such molecules is by random diffusion. Multiply this a million times and sooner or later one molecule will come close enough for another to magnetically/chemically attract it.
