But the biggest and hardest step in my mind is producing those first set of tools, in order to make more tools. These first tools would have to be made by hand practically am I right?

2)what these assembly lines are made of if they are able to work on molecular structure

Ribosomes in cells construct complext molecules from smaller molecules (amino acids) and some bacteria can even synthesis amino acids from smaller molecules. All life is an example of molecular machinery and technology is an example of man taking something in nature and improving it.
