Why to argue which version is better than the other. It is good that bands make new versions from old folk songs, otherwise they would be forgotten. Of course everyone prefers the version which belongs to the genre one likes most.

Actually, "Whiskey in the Jar" is a traditional Irish song, dating from the late 18th century, long before Thin Lizzy's adaptation. ;D
